This hotel (http://www.newkoyo.jp) is recommended by Lonely Planet as "the cheapest hotel in Tokyo". I stayed in this place twice when I visited Japan. It is cheap, clean, and the owners are very nice. Excellent English website. Very cheap prices at Y2,500 for a small single Japanese style room (beats the Youth Hostel!) A bit far from the station however (10 min.+) or bus ride.
